I just came back to Skyrim SE and installed a bunch of new mods on top of my old ones. I use both, but I suggest you use the in-game mod manager as often as possible because updating mods is much easier with less chances of bugs, and you don't have to hunt your mod down at Nexus when seeing if there is an update.
